Classification tree models are flexible analysis tools which have the ability to evaluate interactions among predictors as well as generate predictions for responses of interest. We describe Bayesian analysis of a specific class of tree models in which binary response data arise from a retrospective case-control design. We are also particularly interested in problems with potentially very many candidate predictors. This scenario is common in studies concerning gene expression data, which is a key motivating example context. Innovations here include the introduction of tree models that explicitly address and incorporate the retrospective design, and the use of nonparametric Bayesian models involving Dirichlet process priors on the distributions of predictor variables. The model specification influences the generation of trees through Bayes' factor based tests of association that determine significant binary partitions of nodes during a process of forward generation of trees. We describe this constructive process and discuss questions of generating and combining multiple trees via Bayesian model averaging for prediction. Additional discussion of parameter selection and sensitivity is given in the context of an example which concerns prediction of breast tumour status utilizing high-dimensional gene expression data; the example demonstrates the exploratory/explanatory uses of such models as well as their primary utility in prediction. Shortcomings of the approach and comparison with alternative tree modelling algorithms are also discussed, as are issues of modelling and computational extensions.  相似文献

Prior research has shown that maintained exposure to either a low or high NaCl diet from conception to adulthood is associated with changes in NaCl solution intake and neural responses of the chorda tympani (CT) nerve. The present study examined the influence of maintained exposure to a low or high NaCl diet on the central organization of CT neurons projecting to the nucleus of the solitary tract (NST). Three groups of rats were reared and maintained on regular chow containing either basal 0.1%, intermediate 1.0% or high 6% NaCl from conception to adulthood. The fluorescent marker Dil was applied to the CT for characterization of afferent terminations and efferent cell body labeling in the brainstem. The total NST area occupied by CT afferent fibers was the same for all three dietary groups. However, the pattern of CT innervation differed such that there was an enlarged dorsal terminal field in the high group. There were no group differences in body and brain weight, or in efferent labeled neurons. Thus, Dil has been demonstrated to be an effective transport marker of the gustatory system and the parameters of dietary NaCl exposure that influence the pattern of the CT fibers projecting to the NST have been further clarified.  相似文献

Retinal axons project to their central targets along two orthogonal topographic axes, anterior-posterior (A-P) and dorsal-ventral (D-V). While ephrin-A/EphA signaling determines A-P topography, little has been known about the molecular mechanisms guiding axons along the D-V axis. Land‐use history, recent management, and landscape position influence vegetation at the Rockefeller Experimental Tract (RET), a 40‐year‐old restoration experiment in northeast Kansas. RET is representative of the prairie‐forest ecotone, containing native tallgrass prairie and oak‐hickory forest, but unique in having tracts of replanted prairie, seeded in 1957, that have undergone long‐term restoration treatments: burned, grazed, mowed, or untreated. A land‐use history database for RET was compiled using a geographic information system to integrate historic and contemporary sources of information. Restoration management on the reseeded prairie has had a profound effect on forest development: mowing or burning precluded forest establishment (<3% forest cover), whereas portions of untreated or grazed areas became heavily forested (>97% forest cover). Forest colonization depends upon biotic and edaphic conditions at the time restoration was initiated: for areas replanted to prairie and managed by grazing, forestation was 6% on land in cultivation prior to replanting, 20% on former pastureland, and 98% on land deforested just before replanting. Patterns of forest colonization were also significantly associated with three landscape positions: near existing forest, along water courses, and along ridge tops. Additionally, land‐use history analyses showed that the presence of various prairie and forest species resulted from persistence and not from colonization following restoration. Because of the lasting imprint of historic land use on the landscape, our results indicate that it is essential that restoration studies be evaluated within a site‐specific historical context.  相似文献

Heavy metal ions such as Cu(2+), Zn(2+), Mn(2+), Fe(2+), Ni(2+) and Co(2+) are essential micronutrients for plant metabolism but when present in excess, these, and non-essential metals such as Cd(2+), Hg(2+) and Pb(2+), can become extremely toxic. Thus mechanisms must exist to satisfy the requirements of cellular metabolism but also to protect cells from toxic effects. The mechanisms deployed in the acquisition of essential heavy metal micronutrients have not been clearly defined although a number of genes have now been identified which encode potential transporters. This review concentrates on three classes of membrane transporters that have been implicated in the transport of heavy metals in a variety of organisms and could serve such a role in plants: the heavy metal (CPx-type) ATPases, the natural resistance-associated macrophage protein (Nramp) family and members of the cation diffusion facilitator (CDF) family. We aim to give an overview of the main features of these transporters in plants in terms of structure, function and regulation drawing on information from studies in a wide variety of organisms.  相似文献

Summary Production of xylitol by Candida boidinii NRRL Y-17213 occurs under conditions of an oxygen limitation. The extent to which substrate is converted to xylitol and its coproducts (ethanol, other polyols, acetic acid), and the relative flow rates of substrate to energetic and biosynthetic pathways is controlled by the degree of oxygen limitation.With decrease in oxygen concentration in the inlet gas, for a constant dilution rate of 0.05 1/h. the specific oxygen uptake rate decreased from 1.30 to 0.36 mmol/gh Xylitol was not produced at specific oxygen uptake rates above 0.91 mmol/gh. REC114 is one of 10 genes known to be required for the initiation of meiotic recombination in Saccharomyces cerevisiae. It is transcribed only in meiosis, and our previous sequence analysis suggested the presence of an intron in the 3′ end of the gene. Hypotheses in the literature have suggested, because of its unusual location, either that the putative intron in REC114 is likely to be necessary for expression, or that there may actually be no intron present. This work demonstrates that REC114 does have an intron and is one of only three genes in yeast with introns located in the 3′ end. Furthermore, the 3′ splice site utilized in REC114 is a very rare AAG sequence; only three other genes in yeast use this nonconsensus sequence. The splicing of REC114 does not require MER1, a gene known to be involved in meiosis-specific RNA processing. In fact, an intronless copy of REC114 can complement a null rec114 mutation. Thus, it does not appear that the intron is essential for expression of REC114. Although the intron is not absolutely required for meiotic function, it is conserved in evolution; two other species of yeast contain an intron at the same location in their REC114 genes. 1. Effects of flow regulation on abundance and richness of net-spinning caddis larvae (Hydropsychoidea; Trichoptera) were examined in fifty-two North Swedish rivers. Models based on conditions at unregulated sites were used to predict densities at impacted sites and the residuals, i.e. the differences between observed and predicted numbers, were used as measures of the effects.
2. Two broad categories of impacted sites were identified. Sites with regulated but unreduced flow often have reduced seasonal flow variation and slightly enhanced short-term variation, while those with reduced flow usually have long periods of low and stable flow occasionally interrupted by short periods of violently fluctuating flow.
3. The abundance of net-spinning caddis larvae was significantly lower than predicted at both types of sites (reduction 30%), while richness was significantly reduced only at sites with reduced flow (reduction 20%).
4. A subsequent analysis of the relationship between the effects and variables altered by flow regulations, e.g. flow magnitude and flow variation, indicated that species richness was primarily affected by the occurrence of periods with zero flow, while negative effects of abundance were associated with high flow variability.
5. Significant negative effects on the abundance of individual taxa were observed for Cheumatopsyche lepida and Hydropsyche pellucidula at sites with regulated but unreduced flow.
6. Analyses of the relationships between the effects and regulation-related variables suggest that H. siltalai was significantly negatively affected by the occurrence of zero flow and that negative effects on Arctopsyche ladogensis were associated with flow reduction and high flow variability.  相似文献

Summary Thidiazuron (TDZ) was utilized to induce adventitious shoot formation from the hypocotyl region of cultured seed explants of peanut (Arachis hypogaea L.). Excision of the radicle from seed explants was more stimulatory to shoot initiation than removal of the epicotyl alone. Removal of both the radicle and the epicotyl from seeds resulted in a 37-fold increase in the frequency of shoot production when compared to intact seeds. Half seed explants with epicotyl and radicle removed produced the greatest number of shoots per explant. Explants from mature seeds were more responsive to TDZ than immature seed-derived explants. A 1-wk exposure to 10 μM TDZ was sufficient to stimulate the initiation of adventitious shoots that subsequently developed into plants. High frequency of shoot initiation was readily induced in a variety of genotypes ofA. hypogaea and a wild peanut (A. glabrata). Plants regenerated from shoots induced by TDZ were phenotypically normal and fertile.  相似文献
